So you want to use AD?
Windows Server 2012 is a big improvement for dual Mac/Windows home directories.
What is more, in OS X 10.9, it uses SMB 2 instead of AFP as a default sharing protocol, so moving forward, maybe you should just sign up for a Mac Developer Program so that you get beta 10.9 and get Server 2012?
If you have no choice but to stick with Server 2008R2 for now, then you can either extend the Active Directory schema to include attributes that you can then configure in WorkgroupManager, such as Mac Home Directory location, wikis etc....
maybe try creating a Hosts file on every Mac, that would redirect/substitute the server in the Home Directory path in AD Users & Computers for your Mac server and you would need to keep the rest of the path the same.
I think as WGM and MCX are now legacy for 2 years, extending AD Schema so late in the day is a waste of time, the Hosts file trick is easy enough and worth the try, you would need to bind Mac server and client to AD and then ammend the Hosts file and test.
I would just try and get Server 2012 (big improvement) and wait until September for OS X 10.9 and have a Mac Server just for Profile Manager, Imaging and suchlike.

Back to topic...
It's now commonly known that SMB2 is going to be the future for Mac's networking. we know of a lot of schools that are investing more and more in Mac suites that want them to utilize single sign for students.(makes perfect sense)
If SMB2 can be adopted as a fast reliable transport to a Win Server then hopefully we could see someone developing software to create true Home Folder locations on a non HFS volume for the Mac users. Centrify have a product coupled with Extreme-z IP AFP service that would allow this but adds more complexity and knowledge for some already 'anti-Mac' IT depts.
Still needs a Mac server to roll out images and profiles though....
Will be interesting to see if Mac Server App goes through any reworking in 10.9.
