At one point running Disk Utility to repair permissions and Disk Warrior to repair the directory helped. After redeeming a new VPP code, the behaviour started again. This time Repair Permissions has not helped.
At the bottom of the long list of downloads is a button "Pause All" - after a few seconds the downloads pause. Near the bottom of my list are the apps really needing updates and any new apps redemmed. But, next time you open iTunes, hundreds of downloads start again.

Just wondering if anyone else has experienced this. I think it's a bug in the workflow that Apple provides. I haven't tested yet but I believe that the problem would be resolved by using yet another iTunes account. You use account A. to redeem app in iTunes then when importing into configurator and it asks for an account to use for VPP, use account B. (which must also be authorized).

This is a known issue with Apple. I do not have a radar # for it but my Apple SE says that it is a bug. It could be caused by having two instances of itunes+Apple Configurator sharing the same VPP code sheet. The only work around I have found is to delete the entire app from ~/Music/iTunes/iTunes Media/Mobile Applications/....and re-download a fresh updated version from purchases. Then re-import into Configurator. Extremely frustarting issue when dealing with 6k plus ios devices and 30 configurator instances in a layered deployment. COME ON APPLE!
