my problem is exactly as stated in the first post - I've repeated it below.
Every time I open Calendar, I get the "upgrading calendars" taskbar, and it hangs. I've done the "remove cache" from Library, I've forece quit the app, I've quit and restarted the app, and I've switched Calendar & Reminder off in iCloud Settings. In some of those cases, the problem goes away, but returns the next time the computer is switched on. Also - after a few days of it, my iPhone & iPad stop getting updates from events created in Calendar on the Mac.
The not syncing has stopped since I disabled the Cloud and re-enabled on all the machines, but the "upgrading calendars" message still sits there. I've found that if I ignore it, it seems to be fine.

Same here...it is infuriating.
No matter what I have done across iCloud, my desktop, iPhoine, iPad etc...I STILL get this **** pop up window on desktop.
ALl I can do is drag it into the corner of the screen and "hide" it.

This same bug infuriates me because it slows down my startup A LOT.
Here is my situation:
I use no cloud whatsoever.
In Calendar 6.0 preferences I have NO accounts listed.
My brand new MacBook Pro is running OS 10.8.5.
I have the Calendar app as a login item, since I use it so much.
I do synch the calendar with my phone and pad once in a while, though I haven't noticed a problem with that. Synching accomplished with itunes and a cable.
