Have you tried resetting the SMC (http://support.apple.com/kb/HT3964)?
- Shut down the computer.
- Unplug the computer's power cord.
- Wait fifteen seconds.
- Attach the computer's power cord.
- Wait five seconds, then press the power button to turn on the computer.

Yes - I just forgot to mention I also reset the SMC - before I reset the PRAM.
My audio devices are now even reliably LISTED in the device list!
But to no avail: I still can only choose among airplay targets to play sound. No built-in sound sources or targets are listed.
Sometimes I also use some pro audio devices connected via firewire. When connected they are available and working (at least it looks like - because it turns out that sometimes after a while I don`t even get output there - but this may be another story).
Once again: I f I reboot my MacPro into Windows7 everything works fine. So I would say it´s definitely not an hardware issue.

What happens when you plug in your headphones when on the Mac side? Try plugging them in and then removing them, and then try System Preferences again.

nothing happens. I guess I know what You might wanna test with that - but this is not a Macbook... ;-)
It´s even worse:
As You know the MacPro has TosLink connectors (S/PDIF optical).
There is no light on the outgoing connector. Also, when connected to an external S/PDIF device there is no reaction.
It´s like dead.
All devices are correctly listed in the deviced list:
S/PDIF Digital In
S/PDif Digital Out
But it does not matter.
This is as it looks in the System Preferences:
No internal audio at all.

It works again!
After the last security update yesterday my complete internal audio just returned.
I was always sure - it was a software prob.
So: problem solved. But we might never know what it really was.
