This happened to me also. I updated to iTunes 11.1 and when I plug in my iPhone 5 (still using iOS 6.x), iTunes doesn't see it. However, my computer does see the iPhone and shows the folder with all my photos, etc.

I was able to fix it! iTunes can now see my iPhone5.
I followed these instructions:
http://support.apple.com/kb/TS1538
And re-installed the "Apple Mobile Device USB Driver".
Literally just registered here to say thank you so much @Davidsh_seattle.
You have cured my endless hours of frustration and I am eternally grateful. Please, take my hugs in abundance. Thanks again!
Thank you so much. Works like a charm.
Thanks davidsh_seattle! Steve Jobs sends you good mojo.
I got all the way to the last step where I double-click the "usbaapl" file and I get a pop-up that says
"The folder you specified doesn't contain a compatible software driver for your device. If the folder contains a driver, make sure it is designated to work with Windows for x64-based systems."
I'm sure the version of Itunes I have installed is for 64bit (being that it is installed & it opens just fine) but I keep getting this error.
I even tried navigating to "C:\Program Files\Common Files\Apple\Mobile Device Support\NetDrivers." which contained a file of the same name, but neither of them work.
Any advice?
EDIT
I got it working. Instead of navigating to the specific file, I double clicked on "MTB USB Device" and it did some kind of automatic driver update. My iPhone popped up in iTunes seconds later 😉

Many many many thanks it worked for me!
It didn't work for me.
Thank you so much. Works perfect.
Same here. Installing iTunes 11.1 killed access to my iPad, iPhone and iPod Touch from my Windows 8 laptop. Had to uninstall iTunes, AMDS, Apple Update and reinstall iTunes. Argh.
Thank you so much davidsh_seattle! This was super helpful! I was able to fix my iTunes issue in less than 5 minutes after spending over an hour trying to figure it out (uninstalling and reinstalling iTunes did not help but these instructions did!). When searching for the "usbaapl64" file in Windows 7 I did not have a "Drivers" folder under Mobile Device Support but was able to just copy and paste "C:\Program Files\Common Files\Apple\Mobile Device Support\Drivers" in the search bar and it was still able to locate the file and I could open it from there. Thanks again!
YOU ARE THE MAN
