It is often helpful to show the side bar before starting: PC - CTRL+S, Mac - OPTION+COMMAND+S
If iTunes still won't recognize ATV after following the above instructions carefully, try these troubleshooting steps:

Choose iTunes > Preferences (Mac) or Edit > Preferences (Windows), click Apple TV, and make sure "Look for Apple TVs" is selected.
On the bonus side I plugged the Apple TV into a Windows PC and iTunes found it straight away. Bit confused by this but very happy that it is restored.

Just for the record, on the PC hit CTRL+B and you will get the Meu Bar then you will see Edit > Preferences

Sep 20, 2013 1:26 PM in response to marlitby Audiotaku,You're not alone marlit! I have the exact same problem. I started updating to OS 6.0 and when the ATV turned off it started blinking furiously. Can't seem to connect it to iTunes on my Mac at all. Going to try it on my PC now... will feed back..

Sep 20, 2013 1:46 PM in response to marlitby Audiotaku,In the iTunes preferences, there is no apple tv logo, so there is no option to deal with it in the preferences. It doesn't show up as a device, even after 5 minutes of being attached by micro USB, following all the instructions from all of the links above.
It's just blinking fanatically...

Hold Menu and Down until it starts blinking again...

I tried holding down 'down' and 'menu' together to force a reset, both plugged into the tv and plugged into my mac and neither of those solutions seem to have worked.
