I, too, have the number 1 showing for flagged messages. However, when I open the flagged messages folder, there are no messages. How do I get rid of that number? The email system I sync with uses flagged messages, but there are no more messages flagged there.

I checked online and this seems to be a common problem, especially for those of us with multiple email accounts, including my new iPhone 5s. None of the online solutions posted by others worked. Finally, I contacted Apple Online support via Chat. They quickly solved the issue and said that Apple is probably aware of the problem and is working on a patch. Until then, use this solution...select EDIT in ALL INBOXES. Mark them all as UNREAD, then reverse that step and mark them as UNREAD. That should work. Good Luck!

In addition, I have tried solutions to this siiue offered on other Apple Community posts. Their suggestions of trying to mark all my messages Unread, and then mark the Read has not resolved the issue. I di understand that Apple is aware of this situation and will be working on a "fix" in the future.

The issue is temporarily fixed. I did what you said on my iphone and the number is now gone. Thank you.

It may be that you have an embedded message that is still flagged (these are messages that are found in a stream of messages with the same SUBJECT. By MARK ALL, EDIT, and FLAG you flag every message on your phone. Then EDIT and UNREAD will mark all of you messages both FLAGGED and UNREAD. Then EDI and UNFLAG will Unflag all of your messages. And, finally, EDIT and READ will mark all of your messages as having been read. (Please make sure you do this when you have read all of your messages because this process will override the indicators that the individual message originally had.)
