Apple handles iPhone warranty/support in the US, not AT&T. Doesn't matter where you purchase.
As to your plan, to prevent screw-ups, go to an AT&T Corp. Store. Same phone, same price, no chance for screw-ups.

I went to both the Apple & the AT&T Mobile Stores in the local Mall (they're literally right around the corner from each other). The Apple Store rep said that they would assist in transfering info from the 3gs & setting up the 5s.
Would that still be the case if I were to purchase the phone from AT&T?

But, if you want it done for you, then go to an Apple store. Really shouldn't be any issues.
