I have the exact same problem and there are a few other folks who've reported the issue over on the MacRumors.com forums. Hopefully someone will come up with a workaround soon...

MacMini 2010 OS X 10.9 (13A598) Same problem.
Tried to clear all caches as explained in various posts here and elsewhere, tried safe mode, problem persists.
it lists *no* updates while the application says there are 2 updates available
bash-3.2# sudo softwareupdate -l

During installation of OS X Mavericks I was asked if I wanted the App Store to automatically update apps. Since I clicked yes I see updates available (slowly going up; now 5 updates), but the updates are not showing individually nor can I select the update all button (as it is greyed out).

Same problem here. Oddly though, this happened first last night, and this morning it showed updates and allowed me install them. Now it is back to showing 2 updates on the icon and updates tab, but nothing in the updates page. Terminal also lists no new software available.

The exact same thing happened to me! Showed two updates as well. After clicking install it went back to being a bar but this time just saying updating at the edge. Very odd.
