Presumably you're referring to the folder labels rather than the folders (icons) themselves. But this Folders Factory app allows you to easily change the color (and more) of folders:
Although that app has excellent reviews, I haven't tried it. Instead, I've made my own colored folders by following the instructions in the section Changing an item's icon here:

But it is not as that worked perfectly and super fast with qucik action in Lion and Mountain Lion !
It takes time and waste our time to do one by one !

I could not wirte my invoices in company for last 2 days because i really feel confued when i look around the folders without coloured labels !

Oct 25, 2013 3:54 PM in response to Madashelluphereby woarlt,I agree that the new tags are difficult to see. I had hundreds of labelled files which previously stood out so I could find them with a quick glance and now I can barely see the small tags. I'm quite disappointed in this new feature.

Oct 25, 2013 6:24 PM in response to Madashelluphereby joyful_one,I too am very disappointed with the loss of labelling. I like to change the background colour. This feature is useless now as I am unable to colour label so the writing can be seen.
It made using the folders so much easier and added an element of FUN to the whole computer experience!
Is there some way to get this labelling feature back?

Oct 26, 2013 1:40 AM in response to Madashelluphereby Jumberbunch,I really hate this too. With labels you could highlight files too and not just colour folders.
Odd thing is the old way of doing it is still there. I use Modo for my 3D work and if I use something like the open file menu command the finder dialog box that opens uses the old labels style. I tested this with adding 2 tags and the highlight colour takes on whichever tag you last tagged it with.
It's not a fix but hopefully as the functionality is still there there may be some way of adding it back in an update or hack in the future.

Oct 26, 2013 6:08 AM in response to woarltby Jumberbunch,No nothing I can do to make it happen directly in Finder it's just something I've noticed with a few apps that I use. The apps aren't doing anything special to render the labels in the old way so must just be some hook at the OS level that's doing it. Oct 26, 2013 6:16 AM in response to Jumberbunchby nigmia,The new Tags are hard to notice, and I also wonder about their usefulness. I'd rather the old Labels had been left in place, as an option alongside Tags.
I used Labels regularly to draw my attention to files as well as folders, and to check off stuff as I worked (I'm a List view kind of guy). It's not just folders- files were good to see with labels too.
Tags don't work as well, because they're hard to see.
Labels jumped out at you, which is what, for me, made them so useful.
