It's not currently possible to permanently delete any items from your purchase history, all you can do is hide them so that are less visible : hiding and unhiding (hiding doesn't work on iOS 6 devices)

Well, it is possible to delete it permanently.

At first I should notice the problem is that, when you delete a book from ibook in mac the notification which comes up tells that the book would remain in icloud so you have to delete it from icloud.

To do this, open itunes, click on itunes store link on top right, now your your apple id should be show up on top left side, now click on books link next to app store on top, this full page is apple bookstore, on the right bar under "books quick links" you would see "purchased", click on it.

THESE ARE ALL THE BOOKS YOU HAVE BOUGHT. IF YOU SLIDE OVER EACH OF THEM YOU WOULD SEE A "X" SIGN ON TOP LEFT SIDE OF EACH COVER CLICK ON IT, BY DOING SO YOU WOULD DELETE THE BOOK FOREVER FROM ICLOUD IN YOUR APPLE ACCOUNT.

BY NOW IF YOU DELETE THE BOOK FROM YOUR IBOOKS APP IN YOUR MAC, IT WOULDN'T TELL YOU THAT IT WOULD BE STORED IN ICLOUD.

YOU'VE DELETED THE BOOK FROM YOUR MAC AND YOUR ICLOUD APPLE ACCOUNT. AND YOU WOULDN'T SEE IT ANYMORE.

    YOUR DONE.

    HAVE FUN.

That doesn't permanently delete them, you are only hiding them from the Purchased link, you can then unhide them : http://support.apple.com/kb/HT4919

I would like to delete some pdfs and ebooks I purchased from another source, but it won't let me do that. Is there a trick to that, or is hiding the only answer?

If they are not ibooks purchased from the iBookstore then you can delete them, they aren't stored in the cloud, they are only were you've copied/synced them. On an iOS device you can delete them via the Select button at the top of the bookshelf in the iBooks app, on an computer's iTunes by selecting/highlighting them and pressing the delete button on your keyboard (if using a Mac with Mavericks or Yosemite on it then in its iBooks app select the PDF/epub and control-click it and on the popup select Delete)

Turned out that what I needed to do was restart the laptop. Something was screwed  up and iBooks wouldn't let me delete the items. After the restart, I was able to successfully delete the unwanted items. Thanks for the reply.
