- Safe Mode or "Safe Boot" is a troubleshooting mode that bypasses all third party system extensions and loads only required system components. Read about it: Starting up in Safe Mode
- Starting your Mac in Safe Mode will take longer than usual, graphics will not render smoothly, audio is disabled on some Macs, and some programs (iTunes for example) may not work at all.
- Merely starting your Mac in Safe Mode is not intended to resolve the problem, it's to observe its performance without certain additional components.
- To end Safe Mode restart your Mac normally. Shutdown will take longer as well.

Apple Support Communities contributor etresoft wrote a very useful app to quickly gather certain system information that may help point to a cause of this problem. Go to his website, download and run EtreCheck:

Etrecheck will be in your Downloads folder. Open it from there. You may see the following dialog box:
Click Open - etresoft contributes to this forum frequently and can be considered a trustworthy developer.
It will take a moment to run as it collects its data.
Copy and paste its output in a reply.
Do not be concerned about anything that says "Problem" or “failed” or anything else that may appear in red.
EtreCheck was designed to remove any personal information (such as your computer's name and serial numbers) but if you see anything that looks like an email address or any other personal information that should not be divulged to others, please delete or obscure that information when you post the reply.
When you are finished with EtreCheck, quit the program. It occupies very little space, and you can keep it or drag it to the Trash as you wish.

Unless you have a reason for requiring its use, remove it according to the developer's instructions. You may need to download its installer to use an uninstaller app. The only link I had for PACE is long since gone.
TunTap has not been updated in a long time either, and may not be compatible with Mavericks.
MacKeeper belongs to a broad category of time- and money-wasters capable of causing system corruption that can only be rectified by reinstalling OS X, restoring from a backup, or completely erasing your system and rebuilding it from the ground up. Get rid of them and test your Mac for operation. If it does not perform normally, the possibility that using MacKeeper resulted in system corruption must be considered.Get rid of MacKeeper by following these instructions exactly as written. They have been tested with the most recent version of MacKeeper (v 2.8) and last year's version.
Earlier versions than the one released in 2012 require more extensive work to uninstall all its components.
- If you used MacKeeper to encrypt any files or folders, use MacKeeper to un-encrypt them first.
- Quit the MacKeeper app if it is running.
- Open your Applications folder: Using the Finder's Go menu, select Applications.
- Drag the MacKeeper icon from your Applications folder (not the Dock) to the Trash.
You will be asked to authenticate (twice):
You do not need to provide a reason for uninstalling it:
- Just Click the Uninstall MacKeeper button. You will be asked to authenticate again.
After it uninstalls you may empty the Trash and restart your Mac. All that will remain is an inert log file that does nothing but occupy space on your hard disk.

The report you posted indicates their presence, regardless of how they came to be installed on your Mac. One or more of them are almost certain to explain your Mac's inability to accomplish a normal shutdown. They must be removed.

If you don't know how to remove them, the only suggestion I have is to completely erase your system and rebuild it. MacKeeper is particularly notorious for causing system corruption, and that is often the only way to recover from the effects of having used it in the past.
By the way FreeMacSoft's AppCleaner is also installed on your Mac and belongs in the same category. Such junk only causes the kind of misery you're experiencing.

Nevertheless your Mac may be suffering the effects of having used them, which is system corruption. The only guaranteed recovery from that is to completely erase your system and rebuild it, but if you want to keep removing those troublesome items and re-testing, you have nothing to lose but time.
TunTap and PACE are still present also.

The synopsis is DON'T CONNECT ANY EXTERNAL DISKS WITH RAID TO MAVERICKS. (Pardon my shouting, it is that important).
I'd also recommend removing the startup items, they are in a format that Apple deprecated some years ago. It suggests either the software is very old, or it is written by developers who don't follow guidelines.
Startup Items:

VirtualBox - Path: /Library/StartupItems/VirtualBox
You can remove all the folders inside /Library/StartupItems/, the software will still be installed, but the system will no longer start them at boot. Items in this folder are loaded at a system level, so they can break things in strange ways.
The same applies to the Kernel extensions…

They are also loaded at a very low level into the system. These items are stored inside /Library/Extensions/ and they should end in .kext
Your VirtualBox version seems to be from around 2012, update it.
You will need to reboot to ensure the files are unloaded.
Also the failed LauncDaemons & LaunchAgents are a concern, they could be failed because they are doing something the system is trying to block.
Remove the files that are marked [failed] from the following locations.
/Library/LaunchAgents/ /Library/LaunchDaemons/ and ~/Library/LaunchAgents/

Saw in another post that turning off Spotlight seems to increase the problem. So I turned Spotlight back on and let it Index the HD. And it helped a little.
