Temporarily decable all Firewire devices, and for good measure any USB drives, and then do a Restart.  Again connect your cables and test.

Very odd.  Still concerned with files being added to a CF card if anything has been erased on it, while in the camera, or even in the computer.  If the camera tries to fit new stuff within space vacated from prior uses, don't know how to predict.

Whenever you can safely do so, you need to reformate this card in the camera.

Which version of Aperture, btw?  If 3.4.5, I will examine my files between image and video.  In my experiments with 10.9 and 3.5, I don't think I have imported video.

I have two cards in my D800, and I send all video to the SDHC card, and all photos to the CF card, unless the latter fills up, and the camera seconds to the SDHC.

Just checked a recent shoot where both video and photos were taken.  The date and time stamp looked identical between a video file and photo file.  Both were labeled with EDT, btw.
