If you had a clean slate image of what you wanted the devices to look and feel like saved in configurator or iTunes, that would be the only way.
You can't delete just photos/documents/movies with configurator.

Set up one iPad exactly like you want with folders and settings. This will act as your "image." Create a backup in Apple Configurator. Then restore the backup to all of your iPads. You can then use Configurator to deploy apps to your iPads.
You can also do the same with iTunes... set up one iPad as your "image" with folders, settings, and apps. Then create an encrypted iTunes backup. Restore that backup to all of your iPads.

Thank you for the replies. Looks like i'll be manually deleting files from one and using creating a backup from that.
The issue was that apple configurator seems to like throwing apps out of folders and corrupting web clips when restoring backups sometimes. Hopefully this wont be the case this time.

The PDF is too old, it's about ios6. I personally use iPhoto.
