I am seeing the same issue after my previous reboot. I force quit notification center in Activity Monitor multiple times, restarted Messages, and moved Messages in and out of Notification Center in System Preferences. Nothing helped: I get absolutely no notification when I receive new messages in Mesages.
This may be related to AppNap where when the Messages window is hidden completely, Messages goes into AppNap, and for whatever reason message receipt events are not processed. I noticed that when I unhid a part of Messages (so that part of its window is visible behind my active window), I can sometimes get it to start badging its icon with unread messages again.

yup same here. i have only gotten a few facebook notifications here and there, but everytime i click on the icon in the top bar of my desktop next to the search icon, it says i have No Notifications at all.
so pretty much my notification center literally does nothing at this point. i don't know why! fix it apple!

I was able to get notifications to reappear by restarting. So far they've been working ok after 24 hours...

I'm having the same issue. No notifications/badges from any protocol in messages. I've tried resetting PRAM, SMC, deleting ichat plists, using a new osx account, deleting/adding message accounts. Nothing has fixed this for me.

Same issue here. I'm getting the Mail app notification and all others apps notification except Message. I got the issue right after the Mavericks upgrade, she left two weeks ago and she came back yesterday .... Did the Disk repair, Permissions Repair, nothing seems working .....

Already did that once because of the IMAP debacle, and I'm still having the Messages defect. Not about to do it again.

I think I may have figured out what was causing this issue for me. For some reason I was missing the following file:
It appears that this file will launch the soagent daemon process which handles message notifications. I found a copy of the file in a friends computer with a fresh mavericks installation. If anyone is also missing this file, i can upload a copy for you.

I had the file and soagent was running as far as I could tell. I restarted it using the following commands run inside Terminal.app:
launchctl unload /System/Library/LaunchAgents/com.apple.soagent.plist launchctl load /System/Library/LaunchAgents/com.apple.soagent.plist
Notifications work just fine now. I guess you'll have to do this every time they stop working until Apple patches the so agent to fix whatever is causing it to stop functioning.MacBook Pro, OS X Mountain Lion (10.8.3), Late 2012, 16GB RAM Upgrade
