Adobe Reader won't but Acrobat Pro XI can open the same document in two windows and it updates both as you make changes "on the fly"...
The downside? $499.
Acrobat Standard is $299 and I don't know if it can do the "one doc two window" editing.

And there isn't a way to do this with Preview or another free or cheap program? I have Skitch and Evernote Premium, I don't know if that's of any use. 499 is a bit expensive to just need this option, the only editing on PDFs that I do is highlight and comment
