We are ALSO having less internet connectivity with the new Airport Extreme (Tower - 6th Gen)
We are having conflicting IP addresses all over the place with the new Airport Extreme (tower) and two airport express' in Bridge Mode. We also have internet intermittedness.
In the Airport Utility the Internet light is going orange for about 5-10 seconds and then to green for about 10-15 seconds. We have computers that get intermittent connections to the internet. These moments appear very random when these spurts happen. Right now, the new tower Airport Extreme is the new device on our network.
Everything was fine for 2 years with our previous Airport Extreme. BUT NOW the new one doesn't support SNMP now so I cannot troubleshoot TRAFFIC issues that might be the cause.
We also run Lion Server where we use filechute software to upload and transfer download links to clients. That filechute software shows constant random lack of access when refreshing. It's as intermittent as the internet now.

And on that subject...the Alcatel-Lucent ONT my ISP put in my basement has 4 LAN ports. They wired one to go up the side of my house into my 2nd floor study where their router had been. This is fiber run directly from the street into the ONT and they told me I could and really should replace their stock router because it's crap, the install guy uses a NetGear 750. I'm wondering if I could just plug in another Cat5 into the ONT and hard wire my Smart TV which is in the living room right above the basement where the ONT is. Would that work? Or might I be limited to throughput from just one LAN port?
Just a bit confused by this bit.. is the AE now plugged into the place where the stock router should be?? Where the install guy had his Netgear 750?? Or is the AE in bridge to that existing router?
(Your second question about using the ONT depends on the layout.. I would suggest it is a typical home patch panel setup.. and so each outlet is not active.. or will not give an IP.. it is expected for you to have a router and then patch it back to the Panel.
The new AE is definitely having issues with the WAN link not working in some situations.. ONT and Cable Modems both being problematic.. Same to K I M B A K A T
I think you should both try using a small 10/100 switch between the main modem/router or ONT and the AE.

Crossover cable to fix issue of connection to ONT or cable modem.
As you can see, on occasion a cross over cable is also able to fix the problem. I believe there is a timing issue that the AE is out of spec. It happens.
Or just take it back and get Apple to replace it.. It is not compatible with your setup. That is not your fault.. Apple have not made the ethernet.. which has given us very little compatiblity issues for 10-20years even in domestic grade equipment... compatible with run of the mill modems and network devices.
Just make sure you also have IPv6 set to local-link in everything.. things are getting a might confused.. between ipv4 and 6.
