iTunes is now automatically syncing my Apps both ways again, without needing the workaround step to "Transfer purchases" from the File < Devices menu item.

I noticed it when my iPhone started syncing via Wifi, and saw that a bunch of updates I had downloaded on my iphone were now transferring to my Mac.

I believe this started with v 11.0.2, although it may have worked on one earlier version.

I didn't need to change any settings, so am considering this now 'fixed.'

So, apparently the "Automatically install new apps" check box on the Device (Iphone) -> Apps section should read "Automatically install new apps or app updates".

I checked this box, which I had unchecked in the past, and it proceeded to update my installed but out of date apps.

This seems like someone change the way this setting works and did not update the release notes to let consumers know this behavior had changed.

P.S. I absolutely HATE, and I rarely use the word hate, but I HATE resetting my phone from a backup.  This was suggested time and time again in posts I was reading concerning this problem.  The time I loose to putting in all my usernames and passwords into apps and settings makes me never want to do a restore.

I'm having the same problem.  I update all my apps in iTunes 11.0.5.  When I sync my iPhone 4S and iPad 3, the apps don't update.  I have to go to the App Store app in my iPhone and iPad to update the apps on my phone.  Thus, I have to download the updated apps three times!  This is STUPID programming.  I don't have the Automatically install new apps option checked in iTunes because I don't want to automatically install all new apps.  I only want to UPDATE my apps.

caseyshands, clicking the button in iTunes to update one app only syncs that one app to my iPhone or iPad, not all of them.

    On iTunes 11.1

If anyone is still having a problem with iTunes not syncing/automatically updating apps on their device after downloading the updated apps on iTunes, check the "Automatically install new apps". Don't worry, it won't install every new app your device doesn't have. How many new apps could you possibly have. In any case, this is the only solution.

If it still doesn't work, another work around to avoid manually clicking update on every app that needs it is:

In the Apps screen (while your device is selected), find an app that needs updating, hold down the CTRL key while clicking on the update button. All apps that need updating will be updated after you hit the sync button. Also works on the remove and install buttons.

I've got 11.1.3 now and CTRL click does nothing on mine. Also, I can't take the chance to try enabling "Automatically install new apps" because I lost about 8 hours on a device when it actually did install all the new apps in my library. Once you go through that mess you will learn to uncheck this and also not keep apps that you don't actually use in your library!

iTunes 11.1.3, and apps are not syncing. I generally update them on the phone, but right now iTunes says it's got 82 updates to apply. The iPhone is automatically updating itself. I would expect updates would just copy over to iTunes. "Automatic Downloading" is checked for "Apps" in iTunes. Not clear on why this isn't working!

Just click on any Update + command, that will mark all updates.

@iNasser, he doesnt need the manual way of doing it, the whole point of the "Automatically install new apps" checkmark/feature is so that if you have a library full of apps and you just updated your iTunes library with all these apps, that once you plug the device in, it would automatically update the device with the updated apps... this is currently not working for me either and it is so annoying and unreliable.. we need someone that has found a solution to the automatically install new apps feature, not manually doing the holding command down while clicking option.. this is nice for one device, not for 30.
