You can't selectively delete anything from a back up, but I have my doubts that is what you are actually asking.

You'd be much better deleting your mail from the mail app itself, but if you must just delete everything, you can do so at settings > iCloud > storage & back up > manage storage.

I DID delete and empty the Trash in my Mail app. Just want to know how, then, to delete the 41.7 MB of Mail in iCloud!

Did anyone ever provide a resolution, because I am having the same problem.

My iCloud backup said yesterday that over 500 MB was being used by the Mail portion of the backup. So I went into iCloud.com, deleted all of the mail in my Sent Mail folder, then emptied the trash entirely. When I did that, it got worse; it said that 1.2 GB of the iCloud backup was taken up by the Mail backup. That doesn't make any sense. That is actually the opposite of what was supposed to happen.

Today, it is back to saying that Mail takes up 609.4 MB of space in the backup, but there is next-to-nothing in any of my iCloud email folders. What is going on?

Any suggestions you could provide would be greatly appreciated.

You would have to log in to iCloud and use the mail app, or delete them from your account in any Mail client you use for iCloud.

Mail is part of your iCloud storage, but it has nothing to do with any iOS devices you backup in iCloud.  To clear out mail, you need to delete mail messages from your mail account either in the web mail client or your iCloud mail account on your computer.
