I had same problem ...I had I phone 4 I bought I phone 5 (64 GB ,),because the guy at apple store said my problem was hardware and de apple technical support said was software.
I did everything what you describe ....but I discovered my problem was when I send messages ..my last alternative until did everything restore 3 times,increase I cloud storage,deleting all music and pictures.
I decided to call ATT my carrier and said to them my problem was " I can't send messages" THEY worked with my phone remotely delete all my messages and my phone is working PERFECT.I don't receive anymore the message my phone is out of space.
My recommendation call your carrier.

I bought a iPad mini 16 gig. Was getting the "Storage almost full" message after a few months. Couldn't figure out what could have eaten up the storage. so I took a look. Under the settings, storage, sure enough it showed up nearly full. Under settings, storage, there was a big file in my videos. I knew I didn't make any videos so what it turned out to be was a movie I had rented from iTunes. This took up 4.5 gigs, I deleted it . Also, with the new iPad mini I had the Apps: Garage Band, iMovie, Numbers, Keynote, Pages Apps which I deleted off. Those programs took up another 2gigs. I didn't use any of the Apple programs and in the event I ever need them I will just download them again. The Storage almost full message has now disapppeared.
End of story.
