If you're not seeing notification or hearing alert sounds from Messages after upgrading to Mavericks, make sure the application is set up in the Notifications area of System Preferences:

Thank you for your reply Jeremy but that was the first thing I did. I suffer from the same lack of notifications with Mail too. There seems to be some correlation with me switching between audio outputs – Internal speakers => USB audio and back. Sometimes when I make the switch I get 30 seconds of queued up notification sounds (Messages and Mail sounds) and then notifications start to work again but only for a short time. I haven't seen it often enough to be sure that this relationship is true but it seems that way.

I find the com.apple.ichat.plist that holds the attributed Sounds against action in Messages does not list the sound I have changed in Messages > Preferences > General section for the Messages Received Sound.
All the sounds are in the app and cannot be turned Off in the Preferences anywhere (the "Alerts Section has gone).
The Messages Received item is the only one that an be changed and has moved to the General Section.
It can be the Listed sound, System preferences Sounds or any you have in ~/Library/Sounds (But not any of the app's sounds like before).
The sound played by Message only plays when the app is not "Front".
Following your post I checked out the sound listed in Mail (Hero).
After I played it in the Preferences it too played catch up with the last arriving email and played a second time.
Previous to that it had not been playing although the Notifications had been appearing. (mail behind the Browser whilst and read and Post here).
There is obviously something inconsistent going on here but at present I have no further handle on it.

Have you tried selecting your USB audio output as source for the sound effects?

My new mail is not showing up in notification center.... and everything is checked under settings. It doesn't pop up or show when clicked... ??
