There are 2 things that I can think of which might help. But no guarantee...!
1) Run Onyx http://goo.gl/r0dI (I would run the lion version since mountain-L is still in beta) I presume that old caches are still on your computer. Onyx may be able to delete them.
2) Do a complete new installation of mountain lion. It is not necessary to delete anything just run the installer over your present copy.

Well it appears to now be working, but sadly I'm not sure why!
I followed some more advice elsewhere within these forums, nothing seemed to work except after logging out of iCloud and back in notifications started to work - not sure why that would work (coincidence?).
(Altho' I'm now unable to reactivate my iCloud email - no great loss, luckily calendars & contacts still work.)
But one thing I've discovered is that mail sent from any email address listed within your 'My Card' details in 'Contacts' will not trigger a notification - logical, but doesn't help with troubleshooting!

I get no mail in notifications center either.... I get the badge and sound on icon on dock... but nothing on top right.....
