After updating to Mavericks, Mail would not quit for me either. This was suggested in another discussion and worked for me.

    1. From the Apple menu bar, select "Mail" then "Preferences"
    2. Select "Accounts"
    3. You should see each of your email accounts that you use Mail for listed individually and will need to take the remaining steps for each one listed.
    4. Select your email account in the left window, and notice the last item on the screen in the right window is the TLS Certificate
    5. Click on the selector next to "TLS Certificate:"
    6. Choose the "com.apple.idms.appleid.prd.xxxx" listing instead of "None"
    7. Quit Mail

Those steps don't pan out for me; there is no item labeled "TLS Certificate" per se in any of my mail preference panes. Some of the Advanced tabs (depending on the account type) have an  "authentication" item with "External (TLS Client Certificate)" as an option. However, in my accounts that is not selected. Gmail and my corp email use "Password" as the authentication value. For iCloud/.Mac mail, authentication is by "Apple Token". For my Exchange account, there is no Authentication field under the Advanced tab, period.

This pane exists on my iCloud email account (under 'account information') but not on my other exchange email account.  Changing it as suggested on my iCloud account (but obviously not on my other account) fixed the problem for me (and for at least two others on a different discussion).  Sorry can't be any more help.

Hm. I see what you mean (See my updated post above). But even my iCloud IMAP account won't allow me to update the info from "None" to "com.apple.idms.appleid.prd.xxxx" as you suggest. Currently mine is set to "Apple Token".

I tried SMA and PRAM resets on advice from Apple and removing Plists nothing worked beyond a day.

Changing from none to TLS certificate did work. I also did the suggestion to remove the icon from the dock and replace it. Then for another reason I had to change back the TLS to none. The Mail refusing to quite problem has not returned and it has been a week now.

I've been having this problem too since installing Mavericks.  I noticed that it seems to occur if I try to close Mail just after sending a message from my iCloud account.  I just changed the TLS certificate setting as recommended by LAJLSD.  I'll report back as to whether it worked for me or not.

Since changing the TLS certificate setting, I haven't had a problem with Mail not quitting.  Hmmmm.  Thinking we have a real solution here . . .

My brother had the same issue. After the 10.9.1 system update, it went away.

Just a little follow-up.  Since changing the setting on the TLS certifcate, Mail has always quit promptly.  I haven't had to force quit Mail at all.

Ater changing the TLS certificate everything worked... for about 10 days. Now it's back. Mail has failed to quit twice in two days. $@%@#$!!!

Same here -  changing TLS certificate worked two days before it went back failing to quit.

Mine too has continued to work fine after my original post over a month ago.  Not sure why it only works for a short time for others.  Does something change again in the TLS certificate when it stops working again?

I have the 10.9.1 update and it still happens. Mail is hung up right now. Mail works fine otherwise. It's running right now and I can use it. But Mail > Quit is disabled. How can a major bug that's been around for years and years in such a core, mainstream, frequently used product still be unresolved?

I solved the Apple Mail not quitting problem by deleting my iCloud mail account.  No problems since then.  Fortunately iCloud mail was seldom used for me.
