Update on problem #2 above: My wife's emails are being automatically deleted from her Inbox when they become 8 days old. They are NOT going to her Trash, they are simply disappearing from both our Macbook Pro and her iPad Air.
For example, an email in her Inbox that she had received on January 5, 2014 was missing from her Inbox this morning, January 13, 2014. This also removed it from her iPad Air. We do not see it in the trash of either device.
I hope we can read here some possible solutions for both if the issues she is experiencing.

I called my ISP and sorted out the problem. Something changed in the behavior of the POP account so that it started causing both of the problems I described in my original post. That POP account was using the same email server info as the primary account, and was removing emails after a week, as well as looping back emails sent to the primary account, creating the duplicates.
I deleted the POP account, which fixed both problems. She forwards emails sent to her secondary account to her primary account. I then used the directions at http://support.apple.com/kb/ta23485 so that she can send emails from the email address she is using as her secondary account.
