Mail App refuses to download new incoming mail because there is some mail having trouble with the App like Spam and Drafts Mails.
My solution was erase all the mails in the spam box location and the one in Drafts box location. Then resync and That's it!.

It depends. The threads here seem to have wandered a bit from Mac OS to IOS used on the iPhone and iPad.
I'll assume your issue is with Mac OS running on an apple computer.
If the mail in any of your boxes does not appear "normal" or fails appear at all, start with a simple rebuild:
Select the mailbox that is acting strangely, then choose menu item "Mailbox/Rebuild."
If that doesn't work, read the suggestions of polzbertMar 9, 2011 12:23 AM and use a copy of your "com.apple.mail.plist" from a Time Machine backup that was made before your issues appeared.

Thanks for the suggestions but it didn't work...just downloaded 897 "phantom" incoming emails.
Any other ideas?

In Mail down in the left hand corner you will see a + click on that and select "New Mailbox"
Location: "On My Mac"
Name: Call it what ever the email address is that you are having the issue with.
Now select all the mail that you have in that mailbox so you don't lose anything and drag it all to that mailbox you created.
Once you have done that click on that mailbox to confirm everything is there.
Before you do this next step make sure you know your mail account details, perhaps write them down first including "Incoming mail server and outgoing mail server" and any additional security settings.
Then go to "Mail" in the menu bar then "Accounts" then select the mail account then hit the - button.
This will remove the account, then close mail, re open it, select Mail > Accounts then re add the mail account.
Once that is done you can re drag the mail from the "On My Mac" folder you created so you haven't lost any mail. This will reset the mail settings and should resolve your issue.
