If you are trying to restore your contacts to your phone from an iCloud backup, you need to interrupt the restore process by pulling the internet connection on your router (or putting the phone in airplane mode), then turn off iCloud contacts syncing, restore the internet connection and allow the restore process to finish, then turn on iCloud syncing for contacts and choose Merge when prompted. Otherwise iCloud will overwrite the restored contacts with those in your iCloud account (which in your case is empty).
This user tip from Winston Churchill outlines the process for doing this: https://discussions.apple.com/docs/DOC-4841.
After restoring them, if you want to keep the contacts on just one phone, don't delete them from the other. Instead, on the phone you don't want them on, go to Settings>iCloud, turn Contacts off, then choose Delete from My iPhone when prompted.
