Q: iTunes Wants Me to Transfer b/4 Upgrading But Sync Doesn't Seem to Do It
When I connect my iPad Air to iTunes, it tells me that a new version of the iPad software is available. When I try to download and install the new software, however, it warns me "There are purchased items on the iPad “David's iPad” that have not been transferred to your iTunes library. You should transfer these items to your iTunes library before updating this iPad. Are you sure you want to continue?" I discontinue, run a sync, unplug my iPad and reconnect it, but the itunes still gives me the warning. If syncing doesn't transfer whatever it is on my iPad that's not in iTunes, how do I do it?
iPad 2, iOS 7.0.4, It's a brand new iPad Air.

You should get the option right in that popup window to select "Transfer Purchases" but apparently you are not seeing the option appearing.
Take a look at this. Transferring purchases.

Copied from that kb article .....
After connecting your device to the computer and its icon appears in iTunes, go to the File menu, then Devices, and chooseTransfer Purchases from "(Your device name)".
