10.9.2 didn't fix the issue for me. I had XQuartz installed (Inkscape) and have now removed it to see how things go.

After having removed XQuartz, everything seems to be back to normal (I had 2 clean sleep for 3hrs -> hibernate cycles now). But I didn't always have this problem before, so these two cycles might just be coincidence.

Mar 5, 2014 6:33 AM in response to rcolonescuby Loos Guccreen,Hi, I'm experiencing the same kind of problem (I don't know if it always goes like this for you but when my battery is drained, my MacBook Air 6.2 heats a lot, and it is a little bit lost when I wake him up. He's like "20%- no wait 40%- no wait again 25% battery remaining... I think").
I tried to disable SafeSleep, we'll see if it fixes the problem.
Oh and I use 10.9.2, so the latest update didn't change anything. But it's a good thing if Apple is working on it.

I just disabled SafeSleep (stanby 0), and everything works fine (wow, I somehow rediscover my MAB now <3)

Basically, spmudiraj's suggestion to change the sleep timer was spot on and solved the problem for me, at least for a couple days. I changed mine to 20 minutes (higher than my disksleep 10 minutes and displaysleep of 15 minutes):

However, the problem cropped up again when I visited my parents' house! Completely baffled me as I didn't think this issue was location dependent. Until I realized that they use the Bluetooth keyboard and trackpad with their iMac, and that those may be waking my MBA. I also own a PS3, and as you may already know, those controllers are wirelesss and also use Bluetooth.
I went into the Bluetooth settings, and turned Bluetooth off. I also went into the Advanced settings and unchecked all three options, most notably "Allow Bluetooth devices to turn this computer on". This has resolved the problem fr me, for now.
One odd thing I found later was that the Bluetooth turned itself back on a few minutes later. I have no idea what caused this, but now I'm checking the Bluetooth settings regularly to make sure it stays off.
Both of these settings (the sleep timer and the Bluetooth) can be reset by OS X upgrades, such as the recent 10.9.2 update. This may explain why this has only been a recent problem for me.
In any case, I will report back in about a week, hopefully with good news about this fix.

Both my wife and I have iPhones with Bluetooth on all the time, and Mac Minis with BT keyboards and mice, so from the desk to the car to the home-office it is always near another BT device.
I've been going crazy with this because most days I'll sleep my computer before leaving work and won't need it until I get back the next morning, only to discover I have a dead battery and can't work for 10 minutes while it charges enough to boot.
As a side note, I did the pmset -a standbydelay 600000 and pmset -b standbydelay 600000, but today while driving to work it was doing the 'wake every minute' crap again. I turned on my computer to discover it had still drained from 100% to 5% battery. So for me the standbydelay fix doesn't even take care of it as a temporary fix.
Here's the last little test I did before going to work.

There are dozens of ? reasons before and after these changes. While it was on AC power for about 10 minutes it did not have a problem with the every minute wake. Then after AC power was removed for about 10 minutes the problem started again. Both AC power and battery power pmset configs have 600000 for the standbydelay attribute, so I'm not sure why it is having the dark wake problem on battery but not on AC power.

Edit: BTW, I'm running a late 2013 13" rMBP. Dropbox and Google drive were both disabled during this testing. Parallels Desktop 9 was completely shutdown as well.

Mar 15, 2014 1:25 AM in response to falteregoby frame_of_mind,Thought I was in the clear. Unfortunately, my MBA began waking every minute again last night.
There doesn't seem to be a single root cause for this issue. I will continue to leave Bluetooth disabled for now, and hope that with enough tweaks I will eventually find a solution.
My next move is Parallels 9. I closed it a few hours ago, and my MBA has been sleeping tight for 5+ hours now. I'm going to close Parallels before sleeping my computer from now on. I will report next week with hopefully better news.
My MBA is also mid-2013, the ones with the new Haswell CPU.

Left my MBA sleeping overnight without Parallels. No waking every minute so far...

And then cycles in a set of messages with recurring "wake reason : ?"
I will try to solve the issue step by step with removing Avast, resetting PRAM (or NVRAM?). Will update on further development.
