Then I have to go find the song and put it back into my library. Then when ITunes match updates it puts it right back on the cloud. I want to be able to mark the file so that it will not be uploaded to the cloud.

That is not currently possible with iTunes Match. The iTM service is all-or-nothing. As long as a song is in the iTunes library it will be scanned and mirrored in the cloud.
