3rd party junk is usually the cause, especially cleaners / optimizers / security utilities (especially these), drivers for peripherals that have not been updated are also a common cause.
You can check by downloading a copy of etrecheck and running the report, post it here.

Upgrade to an SSD! A small 120GB MX100 or Samsung 840EVO is only $80. $130 for 250GB.
At this point any system running on the old Toshiba 5400RPM hard drive, while trying to run Yosemite, is like tying a boat anchor to a sports car.

Prime example is boot time. From a cold start, my system is on the desktop and ready in 22-25 seconds including the time it takes me to type in my password.
On a HDD it would take over minute to reach the desktop.

You can not run a disk repair on the disk that you booted from, please note. Boot from Recovery if you wish to run a disk repair.
