You can copy any file or folder you want to iCloud Drive, without the need of having a iCloud-compatible app.

Yes. But keep in mind that if you have only the original 5 GBs of space that you will need to buy more space if the files you put there exceed your current limit. You can manage your space by clicking on the Manage button in iCloud preferences.

Drag the folder to this iCloud folder in a Finder window:

and it will appear in your iCloud.com iCloud Drive section:

Be aware of the limitations that Kappy pointed out.  Also if you delete the folder on your Mac it will be removed from the online drive also.

It depends where you are copying the folders to.

There are two types of folders in iCloud drive - folders of the kind "Application Library", created by iCloud Drive ready applications like Keynote, Preview, etc. and simple folder of the kind "Folder", created by you.

These folder types are behaving differently. The "Application Libraries" will not accept any nested folders inside, you can have only one level of folders inside. If you want your own folder hierarchy, create a folder of your own in iCloud Drive and move your documents there.

And iCloud Drive is meant for documents, not for packages. If you move an iPhoto library there or an Aperture library, the updating will corrupt the library.  Store only simple documents in your custom folders and use the apps to store app-specific packages.
