Just log out of your account and the folders inside your Home folder subfolders are "hidden."
How hidden do you want them to be?
Using the Terminal, anyone using your account could see them easily.
Some apps with show hidden folders in the open file dialog.
If I thought there was any useful benefit to hiding a folder, I'd just use the Terminal to hide and unhide them.
To hide,
chflags hidden <path to folder/file>
To unhide
chflags nohidden <path to folder/file>
If you want to secure the contents of certain folders, create an encrypted sparse bundle disk image for the "hidden" stuff. When you create it, don't choose to store the password in your keychain.
