1. Quit Mail
2. Go to ~/Library/Mail/V2/MailData (access your user library by pressing "go" in the menu bar and holding the option key to reveal your library)
3. Delete the three "Envelope Index" files (Envelope Index, Envelope Index-shm, Envelope Index-wal)
4. Restart Mail and wait for your messages to load (you won't lose any prior messages).

5. Give Mail time to populate Flag folders with your flagged messages.

I had about 30 red flagged emails that all of the sudden jumped to 300. But when I clicked on the red flagged items, there were several different colored flagged emails in there. This trick worked perfectly!
It did take about 30-40 minutes for my mail to populate but I have a lot of emails.

But as soon as I flagged another message and tried to unflag it, welp, it was stuck there again. I don't think I can wait 55 minutes for my email file to rebuild every time I need to clear out a flag that should just clear out when I unflag it.
