The 16, 32, 64 and 128GB capacities are figures for total storage. The iOS and preinstalled apps take up the storage as well. My 64GB iPad Air 2 has a 55.9 GB of available storage out of the box.

Makes the size of their devices seem bigger than they are. Most users don't understand the what or the why.

The storage media in your Apple product, like all storage devices, uses some of its capacity for formatting, so actual capacity available for applications and files will be less. In addition, other factors, such as pre-installed systems or other software and media, will also use part of the available storage capacity.

I had thought one of them with16 gb to begin with. I was wrong. Both always had 13 gb. Now I should not feel too bad paying for the missing 3 gbs.

For example, iOS 6 uses less storage space (less features in the iOS) so the device will have more available to the user. iOS 7 uses more storage space due to having more features & iOS 8 uses even more storage than 7. Those that have updated their iOS from (for example) iOS 6 to iOS 8 have probably seen the most dramatic drop in available storage space, simply because of the update.
