    Do a backup.

    Quit the application System Preferences.

Go to Finder and select your user/home folder. With that Finder window as the front window, either select Finder/View/Show View options or go command - J.  When the View options opens, check ’Show Library Folder’. That should make your user library folder visible in your user/home folder.  Select Library. Then go to Preferences/com.apple.systempreferences.plist. Move the .plist to your desktop.

Restart, open the application and test. If it works okay, delete the plist from the desktop.

If the application is the same, return the .plist to where you got it from, overwriting the newer one.

This is happening to me too! Seems like a bug. I'm sure it will never get fixed though since Apple has gotten out of the bug fix business and into the "release lots of shiny new things that we won't support after" business.

I got the same issue, hope that 10.10.3 fixes it.

This started happening for me after a crash that required a hard restart.

I do hope that is something that gets fixed with the next point release.

Has anyone found a long term fix?

I can say that it is still happening after the upgrade to 10.10.3. However, the bug has mutated slightly or it was always this way and I never noticed.

It's not happening with a reboot, it's happening, seemingly randomly, during use. Elements will stop being transparent over time, the menu and then the dock. Turning off "reduce transparency" and then rebooting, sometimes results in transparency elements upon first boot up, but they stop being transparent over time.

I've also noticed that it forgets a setting that I've selected on a screen saver, so I wonder if the two are related.

So, I have solved this on my MacBook Pro.

I have the application Duet autoloading when my computer starts up. I turned off launch at login and the transparency effect now stays on after a reboot. I am testing to see whether the transparency turns off again just by using duet when I need it.
