That message has been appearing in Disk Utility for years and is safe to ignore.

Apr 9, 2015 5:24 AM in response to MacondoinMiamiby Roger Wilmut1,As long as it says 'Permissions repair completed' when it's finished everything is fine and you can ignore any of these errors - there may be many: some things were changed in the System a year or two back but Disk Utility was never updated to take account of this.
