When having issues with verifying an email for Facetime or Messages, the following Knowledge Base article offers some potential reasons that may be occuring:
iOS: FaceTime or iMessage is "Unable to verify email because it is in use" - Apple Support
- This error message means that your email address is associated with another Apple ID. It could be tied to GameCenter, iTunes Store, or another service. Try using your Apple ID for those services to log in to FaceTime or iMessage on your device.
- If you wish to use a separate Apple ID for FaceTime or iMessage, unlink the email address from any other Apple ID before using it as a separate Apple ID for FaceTime or iMessage.
- If you would like to change your Apple ID to another email address, go to My Apple ID and follow the instructions to change your Apple ID.

Apr 16, 2015 12:29 PM in response to pedro dby Norman Duke,my wife and I share the same Apple ID, so it would be best for her to set up her own ID? We did it that way so we could both have the reminders, notes, calendar and iTunes book available to both of us. The reminders, notes and calendar are used for the business we run. This my be where most of my problems are coming from.

Thanks for the additional insight into how you use your Apple ID.
A question that comes to mind is: When setting up your FaceTime and Messages are you using the shared Apple ID or your wife's personal email account?
If you're working with her personal email and she wants to use it for FaceTime and/or Messages, try verifying if it's already associated to your joint/buisness Apple ID or any other Apple IDs you may have at appleid.apple.com. Her email account can be unlinked and then could be used to create a unique Apple ID with her email address to sign into FaceTime and Messages. You could continue using the joint Apple ID for iCloud services as you have been.
Alternatively, with her creating a personal Apple ID for herself, you might consider Family Sharing as this allows you to share a joint "Family" calendar and Reminders, along with your iTunes and iBooks Purchases.
