ApplicationsHi,
In Applications/utilities open the Activity Monitor app.
In the list find the DOCK item (it will be near the Finder icon)
Highlight it and then use the Quit icon top left.
Confirm a Force Quit.
The Dock will Quit and then restart (appearing now near th top of the list)
The phantom Unread Badge should disappear.

May 1, 2015 9:07 AM in response to unnonymousby DavidSLynch,Aha! I clicked and held down the mouse button on the Messages icon in the Dock. The popup showed me which person had an unread message. I deleted the conversation with that person (I had no need of saving it), and the badge went away.

Send Apple feedback. They won't answer, but at least will know there is a problem. If enough people send feedback, it may get the problem solved sooner.
Or you can use your Apple ID to register with this site and go the Apple BugReporter. Supposedly you will get an answer if you submit feedback.

Also try this third Method:-
With Messages Open go to System Preferences > Notifications.
Set the Banner to to NONE and then untick each and every selected item you have for the other notifications such as Sound and Dock iCon.
Quit Messages.
Restart the computer.
Restart Messages.
In reality the Dock badge should not appear as it is turned Off.
Go to Notification and turn the setting back to what they were.
Is the Badge still Off ?

The more detail you can give them the better.
Like:-
Is when starting up the Mac/Messages ?
Is it waking from Sleep ?
Are you dismissing iMessages that you have read as the app opens up ?
Do any apps show Dock badges when you don't expect them ?
