You have to do a hard shutdown -- hold the power button in until your system shuts down - power off.

If you were leaving mail on the server after you pulled it down it may be resynchronizing - in that case you may want to just let it run by itself until done.
cleaning up synchronized Apple mail -- you have to wait until each step is done before you delete, then erase deleted messages.
Shutting down - clears problems that a restart will not. Make sure you have enough RAM to run all of the applications you want to have open with Yosemite. This varies by user -- you may want to get this application http://www.etresoft.com/etrecheck to see what is going on in your system/
