Q: How can I boot into Ubuntu and Windows after an upgrade to Yosemite?

I had Mac OS 10.7, Windows 7 Pro 32bit, and Ubuntu MATE 15.04 64bit all triple booting on my computer. I used EasyBCD to setup BCD to boot to GRUB and then Ubuntu or just boot to Windows. I was having problems getting the Yosemite upgrade installer to accept MyMac partition as an install target. I tried using Disk Utility to resize the MyMac partition but it failed telling me it needs to be HFS+ (Journalized), which it was already, done by the same Disk Utility application that was complaining about it. So I fixed this problem by booting into Ubuntu MATE Live DVD and resized the MyMac partition with GParted. I was now able to install Yosemite.
I noticed after I got Yosemite working, when I tried to boot into Windows it said the operating system was missing. Same result when trying to boot into Ubuntu since I was using BCD to boot it. So now I figured I could use Boot-Repair from the Ubuntu Live DVD so I can boot into Ubuntu and Windows again. Once in Windows I was planning to setup BCD again so I could still get Windows Updates like the Windows 10 I have reserved. But once I used Boot-Repair it found Ubuntu and Windows to add to GRUB, but when I tried booting into Windows I get a message telling me to use Windows Repair off the DVD which doesn't find Windows. The message also states /boot/BCD file is missing.
I was, as a last resort, going to reinstall Windows along with the pain of all those updates but the Windows installer sees Unallocated space where my Windows and Ubuntu partitions should be. They are there, its just the installer doesn't see them. So at least I can boot into Ubuntu now but I want to preserve and boot into Windows so I can easily upgrade to Windows !0.
Please help me get everything booting again, preferably unchanged from the way it was before the upgrade to Yosemite.
