It is normally done by Adding the Apple ID to the iPhone settings.
this then causes a pop up to appear on other devices saying the iPhone is using it's Number and th Apple ID.
Accepting the pop up adds the iPhone number to the "Receive At" and "Start Conversation From" options.

As Eric says if you want apps like Contacts and Calendars to Sync.
In Settings > Messages > Send and Receive is a spot to enable (Add) an Apple ID.
Once this is done the iPhone Number and Apple ID are linked for Sync purposes.
very soon afterwards the other devices (Mac if you have one) and iPad should get pop ups saying what the iPhone is using.
You need to accept these to add them to the relevant Send and Receive options.8:55 p.m. Thursday; August 13, 2015
