Anything that I purchased from the iBooks store is syncing fine. But all epubs from any other source no longer show up in iTunes as syncable with my phone when its connected.
One temporary workaround I found, is go into iTunes and on each file listed as an audiobook that should be a book, select Get Info. That will cause iTunes to move the file to its Books tab (not iBooks, mind you, but the iTunes Books tab). You can only do this one at a time, unfortunately (meaning you can't select all the files at once and have it work). Once each book is re-recognized as a book, those books will now show up in iTunes as being syncable with your device. You can then sync and get your books back. It even keeps the organization/categories you had set up before.
It's only a temporary workaround, however, because as soon as you quit iTunes and reopen it for any reason, those files will be moved to iBooks, and all your non-Apple iBooks will again disappear from iTunes, and you'll be and you'll be forced to do the whole thing over again.
I actually called Apple Support on this, and they were baffled. Hopefully a fix comes before IOS 9, which is still probably 6 weeks away or so.
The good news is that the source files themselves are NOT being relabeled as audiobooks in the file extensions, since I can read them just fine in iBooks for Mac. So at least there's that.

that is just a third of my collection.
All of the rest appear as audio books in iTunes.
I tried a sync and iTunes said it was transferring the missing iBooks (as audio books ) but I cannot
find where they went.
How do I 'get info' ?

I have been a loyal Apple customer since 1982. But I'm close to fed up with these problems.

I have tried what you suggested and have found out that it is a temporary workaround that solves the problem. That is, as you correctly stated, until one restarts iTunes. But I guess that's better than nothing. At least this way I get to read the books that would otherwise be labelled as audiobooks by iTunes.
I'm glad that you called Apple Support about this. Hopefully they'll report this to their superiors.

WE are in 2015. And Apple is the most valuable company in the world.
THose are the most basic problems that would happen in 2005. 10 years ago. Syncing. Between iTunes and a device.
THe the fact this probkem would arise in 2015 out of the blue is just unreal. All epubs that aren't purchased are now audio books is this a joke. Seriously Apple who does your quality control. Who writes your code anymore.
LOok at at my history of posts in the support forums since 2008 I must have more than 40 of those problems. I'm honestly just tired. Seriously.

It is just infuriating to have Apple updates consistently causing my problems rather than solving them.
So I'm now without Yosemite's security updates, but on the bright side I have my books back.

Because I'm a sucker for shortcuts and keyboard command, I found a relatively quick way to muscle through the Get Info prompt on all my books.
1) When viewing your Audiobooks (where all your pubs are wrongly listed), change the View type by clicking the drop-down selection in the upper right under
the search field from "Audiobooks" to "Audiobook List"
2) You will see all your titles listed without thumbnails.
3) Highlight the first book and type ⌘I (Get Info)
4) Type ⌘N (Next) repeatedly until you reach the end of your list. ⌘N (Next) is visually represented by the ">" button in the lower left of the Info window. The command replaces the data showing in the Info window with whatever is "next" in the list.
I'm hopeful that this issue will be fixed and/or iBooks will sync with it's sister app on iOS devices. Until then, this fix will work for me.

The company has lost sight of of its software. Once Upon a time it was BEST IN CLASS, and since Jobs passed away it has progressively become WORST OF TRASH. The company have shifted its focus to glitz and the insignificant away from solid performing, reliable OSs and apps. Witness the bugs and poor performance of Yosemite, the loss of valuable functionality in "iWorks" suite of apps, the massive decapitation of Photos and on and on. I continue to mourn Steve!

Sep 4, 2015 12:05 AM in response to Trory Ancasby srobinsn,Even if you attempt not to quit iTunes, you eventually may have to (as I did during a recent power outage), causing all the epubs to be reclassified as audiobooks again. Rather than face the prospect of calling up Get Info individually for each book to force it to revert to an ebook, there is a way to process them all at once.
1. When viewing the Audiobook list (including the wrongly classified epubs), go to the View Menu and Show the Column Browser. Be sure that 'Kinds' is checkmarked.
2. In the Column Browser, click on Books. This should cause all the incorrectly classified ebooks to be listed, and nothing else.
3. Select All, then Get Info.
4. Within the Get Info window, change the Genre to something (Books, Fiction, Writing, etc.). It doesn't matter what you choose; it will not affect the Category of the book within iBooks after each file is recognized as an epub.
5. Click OK. All the highlighted books in the list now will rapidly be converted back to epubs, so they can be synced with your ipad or other ios device.
This still isn't a permanent fix. (FIX THIS APPLE.) But it makes temporary fixes after a restart of iTunes much more efficient.
