It sounds like you are unable to see all the photos on your iPhone to import to your computer. That seems to me that you may have these other photos synced through iTunes. That would prevent the program you use to import your photos from the phone from seeing them. You can use iTunes to remove the synced photos from the device, and this article will help you do that:
Sync photos from your computer to your iOS device using iTunes
Delete synced photos
- In iTunes, locate and click on your device.
- Click Photos.
- Choose "Selected albums" and deselect the albums or collections you want to delete.
To delete all synced photos, deselect "Sync Photos from" and, when asked, click "Remove photos." - Click Apply.

Not sure what you mean by "new photos". I recommend this. When you try to import them go ahead an import the all to your PC/Mac. The go to your computer and delete the ones you do not want. Then go to your phone and delete all of them or as many as you want. I think this will accomplish what you want. If not post back and I will follow up....
