Q: yosemite external usb: disk not ejected

You know that message that you get when you pull out a flash drive and it tells you that the disk has not been ejected properly? I get that for my external hard disks (3 different disks, 3 different cables and differen USB ports). When it click Close, the message immediately appears again. I can close it 1000 times, and it keeps showing up. And you know what's funny? I'm using the disks. I'm running Virtual Machines from it. They run FINE. Disk scan verifies the drives have no problems. Time Machine will contiue to back up onto external disks that have "Disk not ejected" messages blaringly on the screen. The message is wrong. How do I get it to work properly?
