The first time you launch the app you'll be asked if you want to upgrade to the new Notes app. Keep in mind if you say "yes," any Apple device not running iOS 9 or OS X El Capitan will not have access to the new Notes format. With OS X El Capitan scheduled for release on September 30, you might want to hold off on upgrading until then.

I recall seeing that when I was updated the phones. My wife phone is updated with iOS 9 too and still does not sync. The weird thing is is when I launch Notes on my wifes iPhone her Notes app is updated, however, when I select my iCloud account in her Notes app it doesn't look updated and has the iOS 8 look. That's what is stumping me.....
After my phone was updated, which was first, I launched Notes and it said that in order to sync Notes my wifes phone and my MBP needed to be upgraded to iOS 9/El Capitan. I upgraded my phone and then did the update for my wifes phone and I don't recall seeing anything to upgrade Notes but hers still won't sync.

Sep 23, 2015 3:42 PM in response to Jeremy Kampby Jeremy Kamp,I spoke with AppleCare and it appears to be an iOS 9 bug/issue. They are aware of it and hopefully will send out a fix.

Sep 30, 2015 6:08 AM in response to Jeremy Kampby Jeremy Kamp,Well after numerous calls to AppleCare it appears they removed this feature with the new Notes App. The AppleCare employee wasn't sure if this was a feature that was accidentally removed or if they are going to fix it.
They did recommend to leave feedback on Apple's website regarding the missing feature. Just doesn't make sense that Contacts and Calendars works fine between two separate iCloud accounts but Notes no longer works, very disappointed.
