Oct 14, 2015 10:38 AM in response to Gordon Hodgsonby winemuse,I am also having this issue, and I've tried 10 times to transfer the purchase, a few times with Apple Tech Support on the phone.
Doesn't work. I cannot do a Restore, since Apple says I will have to repurchase my purchases since they are not being transferred.
It's a Catch-22.
The new updates (9.0 and 9.0.2) have made the phone unreliable for texting, messaging and internet.
A complete mess.

Working as it should here. We have over 60 iOS devices in the studios running iOS9 without seeing any symptoms. Try a reset. If that doesn't work, then physically take it into your local Apple Store where they can view your issues first hand.

Oct 14, 2015 11:35 AM in response to petermac87by Paul Malone,Pete...
Are your 60 iOS devices running iOS9 transferring apps that have been updated on the device to iTunes during a backup?

Oct 14, 2015 11:42 AM in response to Paul Maloneby petermac87,They get backed up every second day. All Apps are transferring both ways. Perhaps it dependss on certain Apps.

Oct 14, 2015 12:28 PM in response to petermac87by shadow,The problem is if you dont change anything it works but once you do something "different" like removing all the apps from the folder you break the flow.
Your welcome to try it with one of your 60 devices and see for yourself

Why would I want to try that? And they are not all personal items, they are items allotted to staff.

Oct 14, 2015 12:49 PM in response to petermac87by Jerry Fornal,I think we might be confusing the issues here. If something happens to your computer and your hard drive goes kerplunk, when you re-download iTunes and attempt to transfer your apps back to your computer from your device, it no longer works. Your only option is to re-download every single app, song, video and ringtone to your computer. Even if you have your entire iTunes library stored on your iPhone, it does you no good - you have to re-download everything.
Same thing happens in the other direction: if you buy a NEW iPhone and you have everything you want on your library in iTunes, the apps will not transfer over. The backup will map out what apps should be on your new iPhone and where they should be (ie - what folder they should be in) - but iTunes will not actually put the app on your phone. You have to re-download it to your phone.
I was on vacation when I purchased the new iPhone 6s. I had my work laptop with me. I made a backup of my iPhone 5s to my work laptop and none of the apps, music, videos or ringtones transferred over to the PC (which was an authorized PC). When I hooked up the iPhone 6s, it received information on which apps it should have and where to place them, but then began downloading them, one-by-one, OTA. The music and ringtones were also not transferred.
I had a huge playlist of songs that I had made for that vacation that I could not put on my new iPhone without re-downloading every single song to either my work laptop or the iPhone - even though I had an iPhone 5s sitting right there with everything I wanted on it.
I gotta say - this time around, things most certaintly did not "just work".
I came home from vacation having to download the rest of my apps, music, videos and ringtones on my WiFi network before I had a "complete" iPhone again. And don't get me started on the data overages on my mobile bill...
EDIT - Correction, the music, videos and ringtones that reside on your hard drive DO transfer from the PC. The apps do not. I didn't have to re-download every song, video or ringtone, but I did have to re-download every single app.

Oct 14, 2015 3:50 PM in response to Jerry Fornalby cackleberry,That's the best example I've seen yet, and gets to the problems I attempted to describe. Hopefully Apple acts on this soon. Appreciate your input here.

Apple will not act on it unless users tell them of the issue. That is why they have a Feedback page.

Oct 14, 2015 6:43 PM in response to petermac87by Jerry Fornal,That's a great suggestion.
I have already voiced my opinion using the Feedback page. Unfortunately, from what I've read - this is something that Apple did intentionally in order to implement their new "App Thinning" feature, so I'm not sure they'll consider it an "issue". But you're right - they won't know of our displeasure with this new "feature" unless we alert them to it.
I urge everyone who has concerns in this thread to click the link Peter provided and let Apple know that this is a step backwards in terms of functionality and overall user experience.

Yes and with enough users voicing displeasure over changes, Apple have been known, in the past, to listen and act on them. Even though I have not experienced the issue, I do not doubt that some are.
Good Luck

Oct 15, 2015 8:38 AM in response to Jerry Fornalby woodmeister50,There is all manner of talk that it MUST be done like this because of
"App Thinning".
Either the iTunes/App Store developers just don't want to make the effort
to make all this new stuff transparent to the users and have things work as they always
have, or they were simply told not to and do it in a way to push it out as fast as possible
and the users be damned!!!! After all, iTunes does know what device is plugged in
and Apple knows what devices and apps you have.
As for me, I have also sent my displeasure to Apple via the feedback channel.
Will probably fall on deaf ears though.
