You are having a problem with how Mail is Presenting your emails to you.
This article describes how folks who re-designed Mail expected it to work for you. Note that this is different from how it worked since the first version of Mac OS X, and there are multiple ways to screw it up so that the information you care about is not displayed properly, starting with "Conversations".

Back up all data before proceeding.
Triple-click anywhere in the line below on this page to select it:
~/Library/Mail/V2/MailData
Copy the selected text to the Clipboard by pressing the key combination command-C. In the Finder, select
Go ▹ Go to Folder
from the menu bar. Paste into the box that opens by pressing command-V, then press return.
A folder window will open. Inside it there should be files with names as follows:
Envelope Index
ExternalUpdates.storedata
Move those files to the Desktop, leaving the window open. Other files in the folder may have longer names that begin as above. Move those files, if any, to the Trash.
Relaunch Mail. It should prompt you to re-import your messages. You may get a warning that the index is damaged and that Mail has to quit. Click OK. Typically, the process takes a few minutes, but it may take hours if you have gigantic mailboxes. In that case, you may be able to speed things up by temporarily adding your home folder to the Privacy list in the Spotlight preference pane. Remove it when Mail has finished importing.
Test. If Mail now works as expected, you can delete the files you moved to the Desktop. Otherwise, post your results.

I've tried what you suggested but I continue to have the same issue. I'm getting the emails but with the body basically empty.

Use command-Shift-4, press spacebar, then click the window you want to capture. default is to save to the desktop as "Screen Shot 2015... date& time"
Post the screenshot:
On the forums, start a reply, then click the little camera icon in the header. navigate to the Screen Shot you just saved, and select to post in your message. Click "Reply" button.

If Classic Layout gets you the message bodies, then in "new" layout perhaps you may have swiped the edges of one or more of the message areas too far to the side of the screen. Check carefully to see if there is an adjustment control along one edge of that viewer pane.

For me, in the message list along the left, I only see the From Address and the Subject; the message Body isn't shown and when you select a message, it doesn't load in the pane on the right.
I'm running OS X Version 10.10.4 (14E46) and Mac Mail Version 8.2 (2102).

Jul 16, 2015 3:46 AM in response to cdhwby voodoolove,No I don't have any plugins installed. It is a relatively new install of Yosemite (as of last week). I had the same issue previously and decided to do a full system restore but to no avail.

I have no mail plug-ins but it only happens with occasional mail messages. If I quit and reopen Mail then the same messages display properly.
