I understand that you are having issue with starting up your MacBook Pro. Anytime that happens, I would recommend that you take a look at the article below to verify the hard drive is good. If any issues show up, Disk Utility will attempt to repair that. Once that is done, try booting back in to see if the boot up times decrease and you done have the small freezing that you are describing.

The link you supplied goes to an article entitled "If your Mac doesn't sleep or wake when expected" which does not seem to have anything to do with performing disk maintenance or with the Disk Utility. Did you perhaps provide the wrong link?
My MacBook Pro is booting up and running slower than before El Capitan so I'm very interested in the correct link!

Mine when it goes to sleep will boot extremely slow and it wakes extremely slow and the whole system slows to a crawl after waking from sleep. THen if you reboot it takes 15 min to boot sometimes. I have an SSD with 16 gigs of ram. Please fix this issue apple!
