If that makes you queasy, you can use a Utility like SMC Fan Control to boost the 'floor' below which the fan speed should not drop.
When those chips are showing stupidly HOT, and especially if the system is flaky, they should have their heatsink checked for firm attachment. Yours sounds fine.

Do you think an upgraded Video Card that has an onboard fan would drop the Northbridge temperature down?

I've read this utility is actually intended for a Mac Pro Laptop. Have you guys had any luck with this utility for a 2006 Mac Pro Desktop?
