Depending on how long you have had it, you may also still be able to upgrade your warranty with Apple Care Plus, if available in your area. Apple can answer that question.
As far as problems with the Haptic engine, make an appointment at the Genius Bar of the nearest Apple Store or Authorized Apple Service provider and have the device examined. Apple will determine what to do from there.

The 90 days that you referred to is the period of complimentary technical support by phone. It has no bearing on the 1-year warranty, which covers defects in materials and workmanship when the watch is used in accordance with Apple's published guidelines.
Note that - if you were able to buy AppleCare+ now (a plan or insurance product, depending on your location, which extends hardware coverage to two years and includes accidental damage cover, subject to a deductible / excess per incident) - it would not cover any pre-existing conditions.
Your issue with the Taptic Engine has been experienced by another user, who was able to describe and demonstrate it to Apple by phone. I therefore suggest that you contact Apple Support in the first instance. They may be able to offer Mail-in service, potentially saving you two round trips if the watch requires and is eligible for replacement under warranty.

I had the same issue, and I was very worried because I don't live in the same country that my watch was bought in so I wasn't sure they were gonna replace if needed and I had just got it a few days before... Plus, I didn't know what it was, or if I was gonna be able to make it go, or how bad of a damage it was.
So I simply turned it off after reading a couple posts on different forums about this, then I turned it back on and thank god the noise was gone!
I still don't know what it was from, how I caused it, if I even caused or if it was something else, more importantly I don't know how to prevent it from happening again! If several users have been reporting this problem then it's probably worth a few words from Apple somewhere on the website on how to prevent that from happening.

Nov 12, 2015 5:09 AM in response to flyhalf10by Endorama62,Had the same problem of the watch buzzing/rattling before the actual haptic tap. It did this for a day or two then today it buzz/tapped once, dinged once, then no more haptic or sound for the timer done alarm. Tested it a few more times by setting the timer and it did the same things. Turned it off, waited a few minutes and turned it back on -- have tested it a few times and it is working normally like before. Hopefully this is a one-off and not a precursor of additional problems.
